Any suggestions on whether we should use serum or plasma for analyzing
bioavailability of compounds?

Hi Leslie,
I think plasma is your first choice. With serum there is a possibility
of drug & metabolites binding to the blood clots etc. There may also
examples of drugs that bind to platelets but others may be better
qualified to answer that.
All things being equal, I don't think there is a difference between
plasma and serum as they are both used to measure drug & metabolites in
the so-called central compartment.
I don't know what you mean exactly by "bioavailability" but in my book
this means comparing intravenous with another route of administration.
If this is the case either plasma or serum should do the job because the
iv-route serves as the reference.
